There are 24hour Roro ferries to/from Java (Ketapang) from Gilimanuk - roughly every hour one is leaving for a 45min-1 hour trip.
Payment is complicated nowadays: you need to book your ticket first (https://www.ferizy.com) and pay online with card or via (indonesian) apps (OVO, QRIS, ...) You can still pay cash, but then you need to go to the nearest Indomaret/Alfamart to pay (show them your reservation number). With the paid reservation you can enter the port where this reservation will be changed to a ticket, with which you can board the ferry
